2 of domains when from PR3 to PR1 or none. How did this happen? I dont understand.

Do you still have all of the incoming links that you had before? (Bear in mind that if you got links from directories then you might have benefited from a link in a "New Sites" section that you no longer have.)

If you do, then have any of the pages that link to you been penalised or decreased in PR?

The PageRank on your website is obviously based on incoming links... I think everybody knows that, but what some people fail to overlook is the internal linking structure. If you have recently re-organised navigation or the general linking structure on your website, then this could quite easily affect the PR.
